The major online travel agencies (Orbitz, Expedia, Travelocity) offer the best balance of flexibility and value; they allow you to search many car rental companies and find the best deal on exactly the car you want; you still get great rates, but fewer surprises.
Just Gimme the Lowest Price
Hotwire and Priceline often (but not always--make sure you compare the prices to the sites mentione above) offers rates well below the 'going' discount rates, but the down side is you are buying a general class of product; you don't know what company you renting from and the exact details of the car you are renting until AFTER you have paid. So if you have very specific needs in a rental car, these sites might not be for you.
I Have Lots of Time to Find The Best Deal
In addition to searching Orbitz, Expedia and Travelocity as mentioned above, searching the websites of the car rental companies can, occasionally, uncover a gem of a deal. The downside is that it is time consuming and the time spent searching might not deliver any better prices, so if you are short on time, skip the car rental company sites.

The best way to save on car rentals is to avoid paying for unnecessary insurance. Before you book, check to see if your current auto insurance policy will cover rental vehicles--many do, that will save you a huge amount. (Car rental companies bank on you coming to the counter and buying an unnecessary policy "just in case" when you are pressed for time. A little knowledge will save you a few bucks here.)
